This is an image analysis course for beginners and will cover the following topics.

Day 1 and Day 2

– Basic concepts of image analysis and visualization (pixel types, lookup-tables, convolution and rank filters, object segmentation, label maps, distance transform, results visualization)
– Machine learning based image segmentation
– Tracking

For the teaching of above basics we will use ImageJ (https://fiji.sc).

Day 3

Image (batch) analysis in KNIME (https://www.knime.com/).
KNIME is a very powerful and free software for the graphical construction of workflows for all kind of data analysis. We will mainly explore the image analysis capabilities but also show how image analysis can be connected to downstream data analysis, such as results plotting.
